Definitely not my most beautiful, but we're here for fun in the first place, right? Title says: '(multiple) Fours' in Dutch, also meaning 'Celebrating'.
Since I thought out the 'medicinart' concept in 2017, recovering in hospital from a brain hemorrhage, anticipating a new life with handicaps and pills, I made 444 of these #analogue little works of #art meant to #heal myself and recipients. So we developed a #DeepLearning fragment ion intensity prediction model for timsTOF.

- We measured 300,000 synthesized non-tryptic peptides from the ProteomeTools project on a timsTOF.
- We fine-tuned the #Prosit fragment ion prediction model using our timsTOF data.

This resulted in highly accurate fragment ion intensity prediction for timsTOF MS/MS spectra. 🎉

Violin plots comparing the prediction accuracy of the TOF Prosit 2023 model against the the previously published HCD Prosit 2020 model for non-tryptic (MHC-I, MHC-II, LysN, and AspN) and tryptic peptides.

Luckily, PSM rescoring using predicted fragment ion intensities (with tools such as #Prosit, #MS2Rescore, etc.) can significantly improve the immunopeptidomics results over standard sequence database searching. 💪

Unfortunately, existing fragment ion intensity prediction models have been developed for #Orbitrap instruments. In contrast, #timsTOF instruments are increasingly popular for immunopeptidomics due to their increased sensitivity.
