#BioHackrXiv

2025-11-04
New website (see link from main post). It shows in the left column the BioHackrXiv "BHX" logo with short explanation what BHX is. On the right is the new content. Users no longer have to select a BioHackathon, but all that information is now extracted from the paper.md itself. The "Getting Started" box explains the process. Under this box is now only the two options to provide the paper, Option 1 being the repository URL, and the Option 2 is to upload a .zip file.

Another good year for explicit CiTO annotations! scholia.toolforge.org/cito/

Thanks to all Journal of Cheminformatics and BioHackrXiv authors!!!

Looking forward to the and preprints with CiTO annotations! Help us set a new record ;)

Screenshot of the "Number of articles with CiTO-annotated citations by year" panel, showing articles with explicit CiTO annotations (so, as part of the articles themselves!), first in 2010 (you should know that by now), and then Journal of Cheminformatics preprints since 2020 (3, 8, 5, 4, 2, 2, yeah, not increasing) and BioHackrXiv since 2022 (2, 11, 13, 11). With BioHackathon Europe and BioHackathon Germany still taking place, we should be able to set a new high.

hi @OpenAlex, I was just looking at openalex.org/works/w3131971476 and do not see where it was published. It was published in but do not see that anywhere. it's a preprint server, so, I was wondering how to get BioHackrXiv known to OpenAlex? cc @pjotrprins

the two most cited papers are:

- "ELIXIR Software Management Plan for Life Sciences", by Renato Alves et al., 2021, doi.org/10.37044/osf.io/k8znb
- "Connecting molecular sequences to their voucher specimens", by Quentin Groom et al., 2021, doi.org/10.37044/osf.io/93qf4

nice to see the first 2025 paper with Citation Typing Ontology (CiTO) annotation: "Enhancing multi-omic analyses through a federated microbiome analysis service" scholia.toolforge.org/work/Q13 doi.org/10.37044/osf.io/3x274

thanks to and @nanopub the number of CiTO-annotation of citations intentions continue to grow :) scholia.toolforge.org/cito/#ar

Histogram of the "Number of articles with CiTO-annotated citations by year", with two articles in 2000, 1 in 2003 and 2010, 6 in 2020, 10 in 2021, 12 in 2022, 19 in 2023, and 22 in 2024. In this year, only two article in the Journal of Cheminformatics (end of the pilot), but compensatied by 13 reports/preprints in BioHackRxiv and 7 nanopublications.

two new preprints with annotations :) scholia.toolforge.org/cito/

(Actually, there is a third one, but this only uses cito:cites which I currently do not include in )

meanwhile, we see similar things at #BioHackrXiv but the uptake is better. Maybe because it is using Markdown and that is just a lot easier than Word files for authoring journal articles.

Next step here is getting the into into JATS.

These 44 are mostly from the Journal of Cheminformatics (21) and #BioHackRXiv (20). Two datasets are still the largest contributions. And I wonder how quick nanopublications as source will grow. For that see this post from last week: chem-bla-ics.linkedchemistry.i 2/2

another three #BioHackrXiv reports from the @elixir_europe BioHackathon Europe 2023 got published with CiTO citation intent annotations! Thanks to the authors! doi.org/10.37044/osf.io/zxc8m doi.org/10.37044/osf.io/w8dsz and doi.org/10.37044/osf.io/qjbxc

@jerven @Andrawaag I understood only later last night and saw it this morning that last year it was already called BioHackathon SWAT4HCLS. I have asked this edition to be added to preview.biohackrxiv.org/ too

But it seems there were no reports last year? osf.io/preprints/biohackrxiv/d

I will be around to answer #BioHackrXiv and CiTO questions

happy to see the first two manuscript (two BioHackRxiv preprints/reports) have been published with explicit Citation Typing Ontology annotations scholia.toolforge.org/cito/ #wikidata #cito #fair #biohackrxiv #scholia

Scholia plot showing the "Number of articles with CiTO-annotated citations by year". 2023 saw 16 manuscripts, most of which published in BioHackRxiv (not surprising with the intrinsic support in the authoring system).
