#Candida albicans is a leading opportunistic fungal #pathogen of humans. Ci Fu, Leah Cowen &co expand the GRACE #Calbicans #FunctionalGenomics resource, identifying genes important for temperature-dependent fitness & highlighting its power to reveal vulnerabilities @PLOSBiology plos.io/3Wft0Xg

Screening of expanded GRACE mutant collection at six temperatures reveals distinct functional enrichment in genes clustered by fitness profile. Top left: Schematic of GRACE mutant construction. Bottom left: Summary of GRACE mutant collection expansion based on manual curation of biological process gene ontology annotation on Candida Genome Database (CGD). Pie chart with four concentric rings visualizes the relative proportion of genes from various versions of the GRACE collection with biological process descriptions completely unannotated or annotated based on: experimentally characterization, S. cerevisiae ortholog, S. pombe ortholog, orthologs in other fungal species, conserved protein domains, or unannotated; see Materials and methods for full details. Right: Heatmap of genes ordered by hierarchical clustering of essentiality scores across screening temperatures. A score of 4 (red) represents no growth and 0 (yellow) represents growth comparable to wild type.

Comment: even in well-studied organisms (E. coli; yeast: Saccharomyces; minimal synthetic cells ...) the function of a staggering number of essential genes is unknown.

Why is it so hard to rewrite a genome?

Synthetic biologists have the know-how and ambition to retool whole genomes. But the hidden complexity of biological systems continues to surprise them.

We had a great time this week at the annual meeting of the National Institute on Aging (NIA) sponsored #Alzheimers Disease Sequencing Project (ADSP) #FunctionalGenomics Consortium!

The global ADSP effort seeks to identify and functionally test genetic variants linked to Alzheimer's Disease and AD-related dementias, as well as variants that can be protective against these conditions.

Today, I reread Fulco et al's 2019 paper on "Activity-by-contact model of enhancer–promoter regulation from thousands of CRISPR perturbation" nature.com/articles/s41588-019 Still one of my favorites, because the authors combined innovative functional genomics with down-to-earth computational approaches - and obtained a highly usable method to predict enhancer -> gene interactions (the ABC model). #functionalgenomics #epigenetics #literature #science

It's been years in the making (literally, my PR was ~ two years old 😅 ), but I finally updated Crispulator.jl to work with #julialang 1.0+.

It's ready to help you simulate your pooled #CRISPR screens for #functionalgenomics so that you can make sure they'll work before you pour many months into them!

Check out the refreshed docs: tamasnagy.com/Crispulator.jl/d

I guess I should do an #introduction -- I'm a computational biologist working at the intersection of bacterial #PathogenGenomics and #FunctionalGenomics, mostly on sequencing-based technologies, and run a research group at the Helmholtz Institute for RNA-based Infection Research in Würzburg.

We dabble in #MachineLearning, #BayesianStatistics, and #DataVisualization, figuring out ways to apply these techniques to investigate #Pathogen #GeneRegulation and #Evolution.

Ok here we are, an #introduction! I'm somewhere in between #HumanGenetics and #FunctionalGenomics, and I'm really interested in the contributions of #GeneRegulation to #HumanEvolution, whether that be recent, for instance gene flow from #Neanderthals and #Denisovans, or understanding humans as apes. Currently we work closely with scientists from #Indonesia and #PapuaNewGuinea.

Sometimes, though... I take advantage of being in Australia and work with #marsupials instead! 🦘
